Micah Richards equalised for Villa with a header in the 40th minute, taking the game level into the break.
Alan Hutton scored an own goal in the 74th minute to hand Watford the lead and Troy Deeney made it 3-1 11 minutes later.
Ghana forward Jordan Ayew gave Villa faint hope on the stroke of full time, but Watford held on for the win.
The victory took Watford to 11th with 19 points, while Villa remain bottom.
