Adriano rifled in the rebound after Neymar had his penalty saved before Edin Dzeko headed in the consolation in stoppage time.
Former Manchester City forward Dzeko also headed over from close range and had a penalty saved by Marc-Andre ter Stegen.
The win was the biggest by a Spanish team over an Italian club in European history and means Barcelona have reached the round of 16 in 12 straight seasons
In those 12 seasons, the Catalans have gone on to win the European title four times, while in the same period no other club has won it more than once. The teams clubs to have lifted the trophy are Liverpool, AC Milan, Manchester United, Inter Milan, Chelsea, Bayern and Real Madrid.
