Referee Guido Winkmann called both sides back from the dressing room after consulting the video assistant referee (VAR) system and penalised Freiburg for handball.
Pablo De Blasis stepped up to take the spot-kick for Mainz, beating Alexander Schwolow in the seventh minute of stoppage time to open the scoring for his side.
De Blasis sealed the win late on to earn Mainz their first win in seven games.
“When that Monday feeling hits you well done lads, great fight from the whole team and amazing support from the fans,” Balogun tweeted on Tuesday.
“Let’s enjoy the moment and take a small breather before we get back to work again. Nothing gained yet – it ain’t over ’til it’s over,”
Mainz now occupy 15th place in the German Bundesliga above Freiburg on goal difference and eight points clear of automatic relegation spot.
